The almost 2ft reptile was seen crawling along Newtown Avenue near 29th Street much to the astonishment of onlookers.
Eye witness Elizabeth Ferguson said: "That's the craziest thing I've ever seen. He was really small, but mean looking."
Officers were called to the scene and they were able to detain it, tape its jaws hit and take it to a police station where it was collected by Animal Care and Control. The animal is now set to be moved to a reptile sanctuary.
Police spokesman James Duffy said: "It's a big mystery. It could have been dumped from a car or it could have come out of a sewer".
The sighting further fuels the urban legend they are colonies of alligators living in the New York City sewer system.
It is believed the sewer-dwelling gators are unwanted pets who grew too big for their owners to care for and were flushed down the toilet where they bred and thrived.
